Is having Perpetual Storm up equal to also having a storm always on in all battles? It seems like sometimes the graphics dont show stormy weather. If P.S. is up, will Wrathful Skies work to its maximum effect wthiout a SoS or SS?

I still haven't seen Perpetual Storm in effect in Dom 2. Anyway if your troops have their PREC reduced in battle because of it, I guess the answer to your question is probably 'yes'.

Having Perpetual Storm up, disallows Flying on the strategic map for any and everyone. Also every battle is under the effect of a Storm.

As of right now, yes it does. Noone can fly on the strategic map with Perpetual Storm in effect. But during battle, Storm-capable units can fly.

Is flying disabled for flying underwater units as well? Darkness normally can't be cast underwater, for instance, but Utterdark can bring Darkness even underwater. Does Perpetual Storm storm underwater as well, grounding underwater-fliers like Tritons?

It does not.
Underwater "flyers" such as tritons continue to "fly" underwater with Pep Storm up during tactical movement (battles).
Sadly, however, land flyers who can fly during storms are unable to do so strategically (only tactically).

I suspect he would, but I was always too lazy to check.
