Probably a noob question but i've searched and cannot find the answer in these forums or in the manual. So:
How do you upgrade fortresses and castles, ie. from Forest Ramparts > forest fortress > forest castle.
Thank you for any help.

You don't. Not possible. Each nation has a set of forts defined for it, meaning that if you build in terrain A, you will get fort B. Terrain C, fort D and so on.
The only way to get different forts is by casting either Wizard's Tower, Three Red Seconds or one of the other spells that construct a fort (of a specific type).

...if you capture a fortress that you don't like, you could destroy it and build one of your own. You'll pay full price and will be dealing with the lack of a fort for a while, so it's not really an 'upgrade'.
Might matter if, say, you're playing a resource-intensive nation and you capture a primitive type with no administrative value.

Still generally going to be better to build one a province over though, unless the captured fortress has very good siting combined with bad admin. LA ermor perhaps. Or any of the nations that can build a swamp city instead of a swamp fort.
Any fort counts as (essentially) admin 50 for the province it's built in, so you'll never get any additional resources out of the province it's on top of.

The fun thing with LA Ermor castles is their 0 supplies, always destroy ermorian castles and rebuilt if you are a living nation, or you'll have bad surprises the day there will be a siege.

Even tho this doesn't exist within DOM_3... it sounds like a great feature to include within DOM_4.

I think it is on the Dom4 list.
The Dom3 implementation of forts still has some work to be done I think before there are enough unique forts for all of the needs in Dom3
