So, one of my SPAs has become immobilised and the enemy knows where it is. Being a campaign and all I am trying to save the crew, only that after I bail them out and I click on end turn, when the enemy artillery starts firing, they are already back inside the SPA!! Is there a way to make them stay outside of the unit?

You need the crew to move away from the vehicle - or they will remount it if in the same hex and pinned, or better.

Once you bail them, either move away a hex, or if pinned, rally them up then do so. If you fail to rally - they will get back in.

Yeah, that's my problem, I can't rally them and they get back in it.

Ok, the problem is they're pinned but won't rally. So a simple application of game mechanics does not produce a solution.

Next option. Situation analysis. Is there any form of transport (APC, Heli) available to load them onto (or into?) after they bail out.???

Second Option. Cynical game(y) tactics. Let them get bombarded until they abandon the hull and start running, or even bombard /Z-fire them yourself. Then you hope they'll survive in the open and that you can rally them before they skip the map edge.

BTW, if the crew is routed when the battle ends will it be available for the next campaign battle?

In my experience yes, next battle the vehicle the crew was using will be back and the crew will be in it.
