my mac did that.
i'm not sure about vista, but the mac made TWO dom3 folders, one in the 'apps' folder (analagous to program files on PC) and one in my 'username' folder (where username is my name; probably analagous to the 'my documents' folder)
it took me forever to realize it had done this, the dom3 in the apps had all the folder structure and everything, but everything was being placed and read from the dom3 folder in my 'username' area. the executable was in the apps folder though.
don't know if that will help, but thought it may give you some ideas to figure out what's happening in vista.

Another thing you can do is turn off that annoying feature.
It's under Start->Control Panel->Security Center->User Account Control.
Saved games will then be under the normal place in ~\Program Files\dominions3, and you don't have to deal with all those message boxes everywhere when you install stuff.

Yep. I faced the same issue when I installed Vista. And some more. Vista sucks, unfortunately.

I tried to find a single word that conveys my feelings around Vista as a product. I'm not sure what Freud would say about my word association panel...
Dog - Cat
Heart - Love
Vista - Turd
