A few infantry units have rifles in two different weapon slots. Are there any difference in game play or are both slots considered equal?

See the Mobhack help files. A class 1 weapon in slot 1 is multiplied by the number of men in a section (reducing in effect as range increases). The same weapon (or an SMG etc) in slots other than the first is just a single weapon.

Infantry prime weapons of class 1 are rifles, SMG, carbines and so on.
