In both of the threads listed in the Strategy Guide for Marignon, they talk about casting Flaming Arrows for the crossbowmen. Aren't crossbows already Armor-Piercing, so all you get from the Flaming Arrows is setting your enemies on fire a bit? Which does not seem very exciting. Am I missing something?

Yes. You are missing that the flaming arrows spell replaces the standard marignon crossbows with more powerful crossbows that do more damage, as well as providing the extra fire damage.
A while back I posted the full list of flaming ranged weapons in one of grudgebringer's threads.

Additionally, the flaming crossbow bolts are magic weapons (so they can counter things such as mistform and etheriality more easily.)

What happens if the target is fire immune? Do the flaming crossbow bolts still count as magic weapons, i.e. do they negate mistform and etheriality?

Yes. The special weapon granted by flaming arrows itself is considered to be magic. So not only is the fire part magic but the regular bolt is magical as well.
Edit: I have just been reminded by TNDP that magic missiles actually have a higher chance of hitting shielded units than missiles that are not magical. So there you go, another benefit.
