Any credits left from buying core units during the first battle of a pbem campaign, do they transfer to the repair/upgrade phase?

No.

The points you have set in preferences at the start of a campaign simply determine the maximum buy for your initial core. Your actual core buy may be lower than that of course.

From battle 1 onwards, the campaign build points accrue, determined by your core points value (as adjusted for gained experience) and level of victory.
