Do buttoned AFV's have an increased chance of survival? It seems like they would because the commander wouldn't be exposed to enemy fire. On the other hand, does "Ready" mean the commander is sometimes peering out the hatch and other times safley seated in the AFV with the hatch closed?

It's the opposite, since a buttoned AFV has decreased accuracy, can spot targets less effectively and it's mor prone to close assaults. And the commander of the vehicle never dies from small arms fire, so there's really no benefit in being buttoned...

Exactly my experience!

If you are going to "close assault" an enemy tank it helps a lot if you first use another squad for shooting at the tank until it buttons up.
