Default Dumb question, but...

I have no clue how to use the map-maker, and the PDF doesn't really help. It mentions using the D3 map-maker to click in the borders, but the computer seems to (Very poorly) guess the province locations and doesn't let me change them. There's a 'provinces removed' option to use to keep the neighbors accurate when removing provinces, but no way to remove provinces. All I can really do is set statuses like 'Farm' and select neighbors for the horribly-placed provinces.

Can someone help me? I'm really missing something, but I can't figure out what. Did I get a bum copy of the PDF? All it really tells me is a bunch of #commands.

The province locations are set by a single white pixel. You need to place these to indicate the center of each province. That sounds like the missing piece of information if the computer is not recognizing where you want the provinces to be.

To go along with that is the warning to NOT use pure white (255,255,255) on a map image since it confuses the game. Pure white, pure black, and pure magenta are game-use colores. The white is used in the maps

Ooh, that simplifies things. I had a bit of pure white in a few places, where the CPU put all the province flags. Thanks much!

How about setting the borders for a province once it's in its proper spot?

Provinces don't have "borders" - the game is just a series of points.

Putting in borders around provinces is just a test of artistic talent - you're trying to convey to the players which provinces connect to which. The computer doesn't care.
