Riddle me this, batman:

If I want to give quests which are based on different player ships, what variable can I see that controls that?

While it looks like we have some control because of game_brass and game_pirate, I can't find anything that distinguishes the two. Is that built into the game (for shame) or is that just hidden in a different file, which is likely, but I can't find it. It may just be that I don't know the variable name. But how would cause a different series of messages to appear for the science vessel and the military ship?

I also wanted to do some content specifically for each of the ships. Like quests that will only appear for one type of ship or will appear differently depending on what ship you choose.

I have one or two ugly work-around ideas, but I'd really rather not do them. Any help?

The mission-specific quests are listed in the mission.ini. It's the "QEST" command in each mission block. You can have multiple mission quests by adding multiple (upto 4) QEST commands (or maybe 8... It should be listed in the engine limits at the mod guide).
