I mean, does that problem start happening when you get to 255 systems?
I believe the option would be "number of systems min/max" somewhere in settings.txt in the data folder of whatever mod you're...

Any chance that system limit is 255?
Something to try; make a quick mod to give a low cost warppoint opener component at starting tech, and try opening a warppoint to one of those cut-off systems....
