A empire always produce a minimum of 200 of each resource, even if it has zero colonies and zero remote mining vehicles.

You can go back, you just have to Quit SEIV and restart the game. As long as I do that EVERYTIME I load a game, I do not get the error. I only get the error if I load a game...
