You can do either. But with ntfs write support so experimental, i wouldn't go that way. Just install it in linux. Install is as simple as

mount /mnt/cdrom
winex D:\Setup.exe

After you first install winex, i think you just have to type "winex" and it setups a fake windows directory structure for you. You also have to setup your .winex/config file, which is cake. just edit the example that gets installed.
