The game automatically places these markers? Does this also mean that my ships will automatically avoid these warp points?
But then, that doesn't account for how it is that I can see my ship entering the WP I chose but then it somehow appears at the other end of the sector entering one of the other warp points in the sector (and goes off somewhere I never told it to go).
Just thought of something--am I seeing these "M" marked warp points because I have sensors that can see a particular level of mines? Because I 
think that in these sectors where I'm seeing the "M" I have a ship that has long range sensors or gravitic scanning or something like that.

 That is a marker that you have encountered a minefield in that sector in the past.  It doesn't just have to be around Warppoints, the marker can be put on any sector.  You can even manually put one on a sector, even if there are actually no mines present.  I think you have to remove the marker manually, too, even if all the mines are swept/used.
