Unless I'm mistaken it only saves at the end of each "world", so unfortunately if you're about to finish a world but have to leave the game you'll have to start again from the beginning of that world when you restart. If I remember correctly it was decided against autosaving each level because that might make it too easy, and autosaving only once upon exit like most Rogue games would be too hard, so the saving at the end of the world was a compromise.
