A number of them... several programs, some mods, etc.

Often that problem is caused by the file system inheritance not being blocked on the ftp server. The ftp site is set to read only to keep our freeloading hacker friends from using it for file storage. Then the files on the site inherit the setting by default, and become read only.

Trust me when I say that I would never intentionally upload a file that was read-only. But I have seen it where this has happened. Why it does is beyond me, some windows OS glitch or something. Most frustrating to say the least.

It is because some people use archive utilities that are set to make the zips read only by default, not because of the server. Almost all of the read only files have been gotten off of Shrapnel, which certainly does not set files on it to read only.
