Does anyone know how to make it so that only certain ships can drop troops?

Any ship that has cargo can drop troops IMHO. Nothing you can do about it as far as I know.

Only a ship with troops in cargo designated as a "Troop Transport" can drop troops in Stratigic games or combat. In Tactical any troop carrying ship next to an enemy planet can drop them. If the planets happen to be close you can even drop troops from one planet to the next one and capture two or more planets starting with only one ship.

It doesn't matter what you designate as the ship type. It depends on the strategy of the ship. As long as the ship has troops in cargo and has a strategy set to drop troops it will do so in strategic combat. You can't change a ship type after it's built, but you can change a strategy for the design. If you don't have a troop ship handy and need to do a quick invasion, you can load some troops on a carrier for example, and change the default strategy for that design to drop troops. Keep in mind though that any ship of that class anywhere will get that strategy, which could cause some problems if they happen to be involved in combat on the same turn.
And to your question Frye, there really isn't anyway as Mephisto says to limit it to any type of ship. Any ship with cargo that can hold troops can drop troops in combat.
