I've always thought that the Capital Planet/Homeworld ought to have some extra value. Can a facility be made (Palace, Senate, etc) that would represent this by bestowing some small benefit to a star nation's economy and/or happiness throughout ALL of its domains (i.e. multi-system effect)? Everyone would start with one on their homeworld and it would be very, very, very expensive to rebuild if lost.

Check out the cultural centres in Proportions mod.
THey have many of the properties you describe, and more beside.
However, I think it's impossible to mod a facility that increases happiness EMPIRE-wide. PLanet or system wide, sure, but not empire-wide.

another way would be to play with the settings.txt
There are lines which state the homeworld values, so you could just increase the values to 250% or whatever, which would again greatly enhance the ressource output of the homeworld, though only in minerals, organics and radioactives.

There is a palace ability for facilitys but it doesn't do anything.
