With Master Belisarius' AI contest stretching to page nine (and an interesting read at that), how does choosing a complement of AI's work in the startup? I have tried picking a few but it seems simply add them to other selected (random) AI's.

You have to disable the setting to randomly generate AI empires if you just want manually chosen AI via loading empire files. Don't forget to edit all empire files for AIs and enable the "controlled by computer" toggle, so that they will be AI empires rather than human empires.
