Does it matter what type of colony you select when you first colonize a planet? Do you get a bonus or something if you pick a research colony and put research facilities on it? Or can you just as well put mining facilities on it with no difference in production?

I think the colony type is just for the ministers benefit. If you designate a world as a Mining Colony and let the minister decide what to build, then on a Mining Colony it would build more mining facilities.
If you don't ever use the ministers, then it doesn't matter what you designate the colony.

I use it to remind me why I built the colony in the first place. If you're busy fighting a war while colonizing, you may forget why you sent colony ships out to all these strange little planets.

ISTR reading somewhere that if a facility on the planet matches the colony type, it slightly boosts happiness, which can boost production. I occasionally change the colony type to match the majority of facilities on a planet, but I'm not sure it really helps at all.

I'm also not sure what the "matching" facility would be for a Military Installation, either.
