Do the regenerating effects happen after each shot or after each combat turn or what?

Organic armor regenerates itself after each combat turn.
Crystalline armor regenerates the shields after each shot.

I belive for Crystaline Armour it is for every shot that hits the armour. For Organic I think it only 'heals' after each combat turn.
(These are quite complex subjects if you wish to know exactly how they work!)

Org armor also heals completely at the end of a battle, and doesn't heal if it hasn't been damaged. That might seem obvious, but until a couple of patches ago, neither was true.

I think that you need at least 1 undamaged org armor to be intact after the battle to get them all to heal. Or am I wrong on this?

Wouldn't a ship with Org and Cryst armor be nearly invulnerable?

Alas, the Organic Armour would not regenerate the Crystalline Armour. P&N and its cross-over racial techs do give a regenerating Crystalline Armour, but it takes more space; I have yet to try it though, and couldn't say if the regeneration is much of an improvement.

Not really; unless the organic armor gets hit before the crystalline, you don't get the organic bonus.
Plus, you're decreasing your crystalline total, which is almost never "enough" http://forum.shrapnelgames.com/images/smilies/happy.gif

Now, if you were to mod the organic armor to be 1/6th in every stat (size, regen, hitpoints) then it would be a totally awesome combo.
The mini-OA gets hit first almost always, and regens, while the CA keeps the shields pumped.

The P&N Biocrystal armor takes the same space, and gives you 60% of both of the "purebred" abilities.
The key advantage is that your CA ability dosen't stay broken for long http://forum.shrapnelgames.com/images/smilies/happy.gif

Oops; it looks like I confused your Biocrystal armour with the one from Devnull. (I would gladly pick either for my ships though)
Using a mini OA would be a very good idea, rather than the usual Ablative/Plasma armour. A nasty combination to say the least.
