I'm running a slight surplus per turn, with 50K resource storage available. I want to do some retrofits this turn, but scrap some ships as well.

----->Q: Where in the turn computation does "scrap" fall?

I don't want the resources thrown away on the same turn I'm doing retrofits; that would just be silly. If the scrapping happens before the retrofitting, I'll just scrap next turn to replenish resources.

IIRC, scrapping / retrofitting ocur at the same time. You can scrap before-hand to get the resources for retrofit (done that for sphere-worlds) or afterwords to replenish.

Of course, I tend to play turn-based rather than simultaneous...

If memory serves, scrapping happens after retrofitting, so you will need to have the resources available right at the beginning of the turn to retrofit something. Scrapping facilities won't do anything (or so they say, I am too lazy to check the figures), but gifts/trades should go before retrofitting. In one KOTH game, I tried to retrofit a colony ship by scrapping a warship (I was dead broke), but that didn't work.

You will also need to have enough storage to do your retrofitting, which could be another problem if you are planning on retrofitting many ships at once (or a Stellar Manipulation vessel).

OK, so it'll go like this?

(Minerals only to simplify...)

Resources- 50,000 + Surplus- 3480 = 53,480

Retrofit- (-)14,800 + Scrap (+)2430 = -12,370

So at beginning of next turn Minerals = 41,110?

Yes, except that you forgot how maintenance will change. Retrofitting ships will change the maintenance cost and scrapping them will remove the maintenance cost, and both of these effects are taken into account before paying maintenance that turn but are not shown in the calculation of your surplus that the game shows before turn execution.
