Aside from the minor boarding defense provided by Crew's Quarters, are there any negative effects on bases for losing some/all of Bridge/Life Support/Crew's Quarters or a MC?

Since bases don't move (unless modded), the movement penalties are not applicable.

No there's no negative effect, as far as I know.

SE3 used to make none of your weapons fire if you lost all C&C comps...
