after using 'puppet political parties' to seperate a planet from its empire & demanding said planet surrender, the inhabitants no longer breathe their original atmosphere, they breathe whichever atmosphere the planet has, even none.
eg. i got a huge [no atmos] planet of fazrahs [originally oxygen atmos] & found there were 25 facility slots and no dome. moving this population to other no atmos planets removes the domes there also.

It's a feature.
A planet that rebelled used to keep its original atmosphere breathing type and everything, so unless the planet was a breathable homeworld, they would be at a major disadvantage.
Now that the planet they're on becomes a breathable homeworld, they're still at a major disadvantage, but at least they can build more stuff and expand.

right-o. thanks for replying.
i do think it's a bit pointless as an empire needs to be fairly well progressed to initiate level 3 intelligence attacks so nothing short of a gifted battle fleet of the best tecnology available will save the new empire. [even then my money would go on the empire instigating the attack.]
