As the title says, how do I scrap a facility on a planet so I can build a different one? (Not an upgrade, an entirely different one)

Not sure about the shortcut, but the option is in the cargo menu. Click on it to get to the submenu and then there should be an option to scrap buildings.

Ctrl + K turns out to be the shortcut. That menu seems to be a rather retarded place to put that...
Oh well.

This is an artifact of the plan to unify cargo. Everything -- facilities, units, and population -- were to be in one single cargo space. As with most innovations, the AI couldn't cope so it was abandoned.
But at least now we can scrap anything in cargo. It was very annoying to have no disposal option for WPs except to jettison them in SE IV.

And population! Sometimes, you just wanted to throw them all into space in SEIV, but you had to have something with cargo capacity in space, transfer them into that, and jettison them from there. Now you can just scrap them! Now if only you could get some organics this way...

Yeah, but they're presumealby made up of organics, so you should recover some when you "scrap" them. (And shouldn't you be able to adjust that in race creation to consume minerals or radioactives?) Although I suppose this would annoy them...
What I REALLY wish is that you could increase the migration rate off a planet once you've gotten some of a race who actually breath it on there, so population would go down instead of continuing to go up as they leave the planet to people who can actually live on it.
