Does System Computer Complex add any additional benefits, after I already have a Central Computer Complex III on each of my Research Compound planets?
This is, of course, an SE4 question.

The game generally allows one instance of each ability to be applied - using the best one in cases where there is more than one.

I think (85%) there was an earlier version where they didn't stack...

Yes, it's a faint memory which someone reminded me about semi-recently. I thought it was around the Gold release.
I think I was probably confusing it with the change in 1.89 to the values of some of the levels:
2. Changed - Mineral Scanner I, II, III have had their modifiers increased to 15%, 30%, 45%.
3. Changed - Hybrid Eco - Farms I, II, III have had their modifiers increased to 15%, 30%, 45%.
4. Changed - Radioactives Collider I, II, III have had their modifiers increased to 15%, 30%, 45%.
5. Changed - System Mineral Scanner I, II, III have had their modifiers increased to 15%, 30%, 45%.
6. Changed - System Eco - Farms I, II, III have had their modifiers increased to 15%, 30%, 45%.
7. Changed - System Radioactives Collider I, II, III have had their modifiers increased to 15%, 30%, 45%.

OK, that's why then. I probably tested it back 5 years ago when the game was new, found it didn't stack, and totally missed the later change.
PvK, so what about those you list above? If I have a Robotics Factory III on my mineral-producing planet, then later build a System Mineral Scanner III, do both those bonuses stack?
Would Mineral Scanner III stack with System Mineral Scanner III? Enquiring minds want to know!

Robotoid won't stack with a Mineral Scanner because they use the same ability - the higher value would be used. The planet-wide ability does stack with the system-wide ability as Kwok mentioned.

Robotoid + Mineral Scanner = 45% increase (only better value works)
System Robotoid + System Mineral Scanner = 45% increase (only better value works)
Robotoid + System Robotoid = 69% (stack multiplicatively)
Robotoid + System Mineral Scanner = 88.5% increase
Mineral Scanner + System Robotoid = 88.5% increase
Mineral Scanner + System Mineral Scanner = 110.25% increase
Note that the increase from system-wide facilities will not be shown on the individual planets. The only figure the game displays that includes that bonus is the empire-wide total.

I didn't realize SE4 could stack multiplicatively. I thought it only knew how to add.

There are very few things that stack multiplicatively, rather than linearly.

I'm not completely sure, but this and planet values might actually be the only things that stack multiplicatively in the entire game. Note also that robotoids, etc. stack multiplicatively with all other bonuses as well, not just planetary/system versions of themselves. The full expression for resource production is planet value * total base production * total non-robotoid-like modifiers * best planetary "robotoid" * best system "robotoid".
