The only way I've found to retrofit ships is one at a time with Ctrl-E, and the (buried) retrofit menu selection goes dark if you select more than one ship. This is tedious with just a few ships, what are you doing if you have a big fleet?
Has any body submitted a request to correct this?

I stopped counting the number of times this has been suggestioned. It seems like a no brainer and hopefully soon enough we will see it corrected. In the mean time, one at a time, or semi auto, is what we are stuck with.

There is (or at least was, I haven't checked in 1.17) a bug with retrofitting whereby if you selected a ship within a fleet, generally by using the Next Ship button, and retrofitted that ship, the game would attempt to retrofit all ships in the fleet to the selected design. So, unless the bug has been fixed, you can get around the one at a time method by having a retrofit fleet. Just dump everyone you want to retrofit to a particular design into the fleet, retrofit one ship, and voila! Mass retrofitting.
Just be careful with this method & don't retrofit all your repair frigates into combat frigates, or the repair of your fleet could take an awful long time.
And of course if the bug's been fixed, you're outta luck.

The retro-fit method suggested by AgentZero still works fine in 1.17.
Just remember that it will attempt to retro-fit everyship of that size. Different ship sizes just gives an error that you can ignore.
