Is there a way to replace a neutral race that has been eliminated with another one midgame? (I doubt it, but its worth a try...)

The Puppet Political Parties intelligence project has a chance of causing the target planet to split off into its own empire. As far as I know that's the only way to create new empires midgame.

That, or a random event (which naturally isn't under player control).

And no new empires can form if all twenty slots are filled.

How would one mod a higher chance of the randon event occuring? I wanted it to go off every ten turns or so...

Look around line 42 in Data\Settings.txt.
