Sadly, Kwok and Fallen Haven decided to stop updating FQM in their mods after the new planet textures were released. http://forum.shrapnelgames.com/images/smilies/frown.gif You can update the mods manually via the instructions on the help page (http://fqm5.spaceempires.net/help.php#combining).

Which was the last update of FQM's that was included in Balance Mod so I can add on from there

You just need the latest version; you don't have to apply every updated version individually. Simply follow these instructions (http://fqm5.spaceempires.net/help.php#combining) and you are good to go.
Check the History.txt in FQM; it was the last version before the new planet textures were added.

When I follow the link, the download link for FQM 5.00 Beta 11 on spaceempires.net, it goes to a page that says "Sorry, this Module isn't active!".

Presumably this was just to avoid breaking previous savegames - since BM 1.10 is intended to be an exception, perhaps the good Captain will consider an FQM update then?
One thing I would like to see is some alternate backgrounds (the Skybox files in Pictures\Stellar) - perhaps using the Astronomy Picture of the Day (http://antwrp.gsfc.nasa.gov/apod/) shots as a starting point (this one (http://antwrp.gsfc.nasa.gov/apod/ap070730.html) being quite spectacular). Certainly some non-black backgrounds for some systems (like those in Homeworld) would add welcome variety.

I hope the non-matching planet textures will be fixed until then. Am I the only one that finds the new FQM planet textures somewhat ugly and out of place?

Not the only one, although that's not the reason why the Balance Mod didn't incorporate those changes. If you were to replace all the planet textures and added their support images, it'd be quite hefty download. I'd prefer not to make that a requirement just to use the Balance Mod. It's easy enough for users to incorporate the files on their own if they want to.
I have already integrated the storm and nebulae upgrades for v1.10 of the Balance Mod and have made several suggestions to Fyron to improve the variety of asteroid systems and regular systems as well.
