Quick question, since I dont quit understand how to do this. How would I go about adding a new magic site to the capitol of a nation?

Right now you need to use #clearsites as many times as the nation has default start sites, then use #startsite <site nbr> to assign new ones, up to four times.

After the next patch, using #clearsites once should do the trick.

Ok this is a three parter. Where can I find a list of the sites? What if I wanted to make a new site, how do I go about doing that? And how would it work if I wanted to add a site to a mod i've downloaded?

The answer is Edi's database. Which he links to in his signature. Which he didn't use.

Never mind me at all. Nobody's causing a problem. I'm just cranky because of the heat pouring out of my laptop.

This information is all in the modding manual, in the docs subfolder of dom3.

You can use the easy method and just edit the .map file and give the nation a new magic site or change existing ones.
