If two races with different atmosphere preference occupy the same planet, there is a dome symbol. Can the planet be fully exploited without removing one of the races? If so and if migration between races is allowed, won't this mean that all planets will get dome symbols, cutting down on planet usage?

No, planets are domed so long as there is at least one race that can't breathe the atmosphere. However, the problem will resolve itself, as migrating races prefer to move toward planets with atmospheres they can breathe. That, of course, assumes that you have breathable planets for them to live on.

Thank you! But, oddly, the allied race's people show a positive migration rate and an even larger growth rate. Do they need another planet within the system to migrate to?

Just scrap the offending population, the ai does it, and so should you.

Or rather, pick them up with a transport and move them... No sense in wasting population and production potential.

I have two remaining questions:
1) How does "allow migration between empires" play into this? Would this enable my allies troops to move to the planets I own with their preferred atmosphere, effectively allowing us both to have ideal atmospheres?
2) Does migration occur through warp points, or only within system?

Yes, it works the same as regular migration. It is also empire wide.

But, is there a risk that my ally's people might migrate to planets with an atmosphere they cannot breath, suddenly turning the planet into a domed planet?

No. Migrating population only goes to breathable planets.
