Suppose an ally and I occupy planets in the same system, but our treaty no longer allows inter-colonization. Will my people's happiness go down because my ally occupies planets in the system they also occupy?

Their happiness will only go down due to the allied colonies if your happiness type is wacky enough to specify that.

Which may be the case for a masochistic happiness type like in CBmod, but is very rare.

No, it will have no effect in SE5.

Besides losing combats in the system, the only other potential for your population to get angry is if it's a foreign race without happiness boosters (troops, happiness facilities etc) or a captured population of a race you're at war with.

SJ did you find out how to choose a happiness type for a race in SE V?? If you did, please tell me how.

You can't.
