You are on the best site to get mods, they are all located under the mods section.
They are all good, just depends on how you want to play.
the pirate mod changes things and you play by raiding other races.
the tdm mod adds more races to the already existing ones but keeps the games settings the same.
There are add -on mods such as my eye candy mod that gives you more events and system names but does not change the play any.

You don't need to know the best mod... just download them all! Make sure you get Matryx's mod launcher first though. (he ought to pay me for all this free advertising=-)
My personal favourite mod is devnullmod, but it's a little out of date now. Wasn't someone working on a new mod which was rooted in devnullmod?

Go to my meagre SEIV pages (http://www.sandman43.fsnet.co.uk/se4main.htm) to generate your own code.

yeah, i was working on one. i have abandoned the idea of basing it on devnull, because of all the changes. I am now basing it on the standard game and bringing in components from all the sources mentioned previously. plus some new. I wanted to use all components that were made by others, but there were not enough crossover techs to make it even for all paths, so i had to add some.
maybe you can get Matryx to pay you a percentage of the fortune he has made in exchange for your advertising efforts.. i bet he will even see his way clear to giving you 99%.. which should be just about.. well, nothing.
