Is there any way to rename a system in the game? Or is it possible to mod this ability in like you can rename planets?

You Probalby know this, but you can put desired names in this file. Granted it is still not controled by you.
SystemNames.txt
It would be nice to be able to rename them.
I wonder what will happen if I change the names in the file after a game is started? RCE? Nothing, The name changes in my games.
I'll find out tonight and let you know.

Being able to rename systems as you discover them would be nice, yes. But it would be MUCH nicer to be able to set the name of your home system in your AI files for a given empire. Shouldn't empires be able to name their home systems? http://forum.shrapnelgames.com/images/icons/icon10.gif

I agree with Baron M. that your home system should be named after your empire.
However...if you are playing a multiplayer game and keep renaming different systems than it might be a source of confusion for other players.

It could be done. The game would have to keep track of everyone's names for every system, instead of just one name.
BTW, this brings up a question: if you offer a planet in trade, then change the name, what happens? Does the trade still go through with the old name? Could you make someone think you were giving a good planet, then switch two names and actually give them a crappy one?

Then it would just show that particular name to the player. You could have much more realistic empires with system names all of a consistent style, and even disputes between empires would be more realistic with each empire calling a system by its preferred name.
As for renaming planets to cheat someone on a trade, that's worth testing. If it works it's a bug and someone will exploit it sooner or later. In that case MM will have to implement unique identifiers at least for planets anyway.

At least for ships you cannot cheat. I gifted some ships to an allied race and renamed them to something like (gift 1...) AFTER I had sent the gift message. The ships were transfered without error.

How about "explorers" option in which the first person to enter a system names it? Ancient races would then see systems as "Unnamed 0123"
