Ok, how does intelligence work?

I've research applied intelligence so now I can do something with it I guess. I suppose I also need to build some intelligence centers first...

Once I get points are they just sort of stored up? Counter-Intelligence I mean. Or do you need to specifically allocate them to a certain race?

I think the offensive intelligence ops specifically assigned correct?

You need to build intel centers so you have an intelligence force to work with. Intel points are NOT stored. Just like research they are used on something specific or lost. Think of the researchers/agents as the resource. Either they are working on something or not. If they are twiddling their thumbs, that time is gone. You can't 'store' workers' time.

Counter-intelligence is a partial exception in that the points applied in one of these projects are 'used up' when some other empire attacks you. But if the Counter-intel project finishes then those points are gone.

Yes, offensive intel projects will ask you to assign what empire(s) to attack and sometimes what specific planets, ships, etc.
