Ok, new to the game ect... I have tried to figure this out, but...time to ask *smile*
I can upgrade Facilities, but can (if so, how) can I upgrade a ship? or do I have to scrap the old ship out and build a new ship with the new items?

Hit the construction Icon there on the list on the right side will be upgrade click that and if you have resurched the tech you will be able to do so from this screen http://forum.shrapnelgames.com/images/icons/icon7.gif

Select the sector with ships you want to upgrade and click the Recycle simbol at the top of the screen, You can retro fit, scrap, anilyze and mothball from here.

Also you can only upgrade in a sector that has a ship yard in it.

And if you want a bigger ship, you'll have to research the next level of ship construction.

ohh, is there a thread that explains the ship strategy options? My ships never seem to do what I think they will in Auto fighting.

Gets complicated Narrew.
Section 2.10 of the Newbie FAq has a little detail. Not much.
In general Arrowhead sucks - use Wall - I have the best luck with SHort Weapons Range with Firect Fire Weaps.
All of this has to be in consideration of your opponents ability/traits.
Best way to learn is to setup some games with multiple human players and battle it out so you see how it works...

Actually, the Phalanx formations are probably the best ones from a purely strategic aspect now. If you have a small number of ships, they function exactly like Wall. If you have a large number of ships, they will all be placed centrally at the start of combat (well, up to 101 ships, at any rate).
It is generally always a good idea to set all strategies to Break Formation. Staying in formation very often causes ships to move out of weapons range, reducing the damage you can do in a turn.
