Select your planet, then find the button that looks like a building with a recycling symbol next to it. Select the facilities you want to get rid of then click OK, and then you can build new ones in their place. It's usually best to scrap one at a time, wait till its replacement is done building, scrap another, etc. so you still get the benefit of the facilities you're going to replace until you actually get around to replacing them.

You also mentioned mines. These reside in your planet's cargo area with any other units on the planet. To get rid of units in the cargo area, use a transport ship (any ship with cargo carrying capability) to move the units elsewhere. You can also launch mines, satellites, drones and fighters into space to make room on the planet. Or you can jettison them into space - this destroys the units.
[edit: maybe he meant Mineral "Mines" in which case see Ed's answer below]

You can also hit Ctrl + k to get to the Scrap Facilities window. Why do so few people mention the hotkeys? They make life so much simpler. http://forum.shrapnelgames.com/images/icons/icon10.gif

Consequently, I try not to tax myself with too much to remember when, being a dummy, I can click on the pretty pictures. http://forum.shrapnelgames.com/images/icons/icon10.gif

Thanks This answered my question but brought up an other one. - laying mines. I picked up explosive mines with my transport wanting to drop it of near the wormhole. I jettison them - I believe I destroyed them - right? So Can I lay mines with a Transport or do I need a Mine layer to do it?
Thanks again for helping me out

You have to have a mine layer component on the ship to lay mines. The number and level of the mine layer component/s will determine how many mines you can lay per turn.

Actually all Mine Layer components "Can lay mines in space at the rate of 2 per game turn".
Only the storage capicity increases per Mine Layer component upgrade.
If you want 10 mines launched per turn, you need 5 Mine Layer components.

You have to research satellites and then include a satellite laying component on a ship to lay satellites.
You also have to research Gas and Ice colonization before you can colonize these type planets. You only get 1 colony Tech at game start - the one that matches your races type.

"You have to research satellites and then include a satellite laying component on a ship to lay satellites."
Not true. You always start with the tech to design, lanch, and lay small satilites. Look for the "Satelite Bay" component.
