Dose emissive armour work on each and every shot against a ship? So if you have Emissive armour that prevents say 20 points damage against a ship with a thousand weapons that do 20 points each you will never be hurt?

You will be invulverable, yes.

However it doesn't work the same way for fighters Last time I checked; their shots stack.

Emissive armor is not very useful in standard SE4 because of the mounts. If you get rid of the uber-mount system of SE4, it can become possible to make emissive armor have a purpose, and then to make low damage ratio/high damage per shot weapons like AM Torpedos and WMGs be useful.

One of the advantages of Mods, I guess. Emissive armor is basically worthless IMHO in stock Gold. As said below, I thought it would make lots of fighter configurations impotent but then found out the shots stack. Otherwise, there aren't many mounts emissive armor can be used against.
