In a tactical battle against the AI I had two damaged ships vs. one of his undamaged ships. The AI ship contained no offensive weapons except for planetary napalm, which only targets planets. It also had two PDC and some crystalline armour.
The AI ship took out both my damaged ships.
With what?

My guess is it rammed you.
edit: Did the AI ship run away or approach? If it approached to the adjacent square, it did ram you. This is a common strategy used on some of the better AI's (like in the TDM Modpack) for ships without offensive weapons (like colonizers).

actually organic/crystalline armor ramming is quite evil.

However, I actually did consider the possibility that it rammed me but I felt it should have been more heavily damaged than it was after a ram. But I suppose that crystal armour was the difference.

I ram fighters all the time with transports. I rammed a satellite layer with a construction ship. Twice. (Didn't completely smash it the first time, just took out all its engines. So I came back the next turn after repairing.) Sometimes, I ram things with my organically armored battleships just for the fun of it. But if you try to ram a planet, you'll usually lose.

Yes, you can ram planets.

You can ram warppoints too!
Very occasionally useful if your ship is crippled, has no SDD and you can't let it be captured at any cost.

Ramming planets used to give an RCE error. But I guess they fixed that at some point.

Then it was the Tessellate! http://forum.shrapnelgames.com/images/icons/icon12.gif I have used the same approach that Rollo used with the United Flora (well, except the UF is vulnerable to ID attacks because their ramming ships had not shields).

This reminds me of an 'oops' moment... I was playing a solo game with Tactical combat. I brought my troop transport in close to the planet, but clicked on the wrong orders button, so the ship rammed the planet instead of dropping troops. I couldn't play for several minutes after that, I was laughing so hard.
