just a small doubt: when a newer (and better) version of a facility is available the AI automatically upgrades the existing facilities to the newer version?

Yes, the AI upgrade the facilities, but not always very fast.
How fast will upgrade it, depend about the available resources, if the AI is bulding ships, etc.

But it will never scrap a facility. If all slots on a planet are used up then no new facilities will be constructed (i.e. the AI will never scrap a mineral miner facility to build a monolith facility).
