 Whatever you feel like. I'd use Transport for the last several and maybe attack ship for the first.
 EDIT: To clarify, the type is for sorting purposes and controlling how the AI handles things ONLY. It has no effect otherwise.

 I'd say "Cargo Transport" but alas that's not in the list for default design types is it - even though the AI makes such a design.
 It doesn't really matter though what design type you give them - just make sure your strategy is set.
 
 In the SE:V Balance Mod, I've added more design types and adjusted the AI design scripts to design them in regular and/or freighter flavours if you're using auto-complete.

 I would also like to use "Transport" or "Cargo Transport", but they are not options. Neither is "Unarmed Civilian Vessel", or several other categories that I might actually use.
 Is it going to screw up the AI if I put together my own list of Design Types?
 
 Do I need to add one more to the set {Aggressive, Neutral, Defensive, PLAYER }, and have that one be just for a convenient list of my choosing, or can I just edit DesignTypes.txt?
 
 Is that ok, or is there some hidden thing that's gonna make all my fighters stop launching, or prevent landing troops or something like that?

 I would use transport for the transports and then in SEIV I always created my own class called "Fleet Support".  This is where I dumped un-armed scouts, supply ships, and repair ships.  In fact, once I get quantum reactors I create a repair ship with QR and send those out with the fleet, that way you save 20Kt of space on the combat ships for more combat capability. 
 As far as strategy I use "Ram Ship" because retreat in SEIV was not an option and you might as well try to hurt the enemy.  I don't know yet how well retreat will work in SEV, certainly some ships get away.
