Frankly, I think there should also be racial traits governing what sort of things you can do. Anything too evil for your race & your troops won't obey the order. Remember your classic Star Trek: Captain Garth ordered his Federation starship crew to genocide a planet that had offended him, and the crew relieved him & the Federation locked him in a special max security looney bin. However, in the "Mirror" universe the "Evil" Captain Kirk was ordered by the Federations evil-twin Empire to nuke a planet if it didn't fork over the dilithium crystals, and "our" Captain Kirk masquarading as the "Evil" one faced potential mutiny from his own crew for stalling. Since there is a game advantage to doing "evil" things, the racial traits which allow them should cost points. That way it can be balanced.

Even better, let's change "demeanor" from a fixed setting to a sliding scale like "anger level". When you do "friendly" things like enter into treaties or give gifts your demeanor moves up the scale, and when you do evil things your demeanor slides down the scale. Then the AIs can react directly to your demeanor as it is your "reputation"! Different acts would have different degrees of effect, of course. When you glass a planet that ought to require several gifts or treaties to bring demeanor back up to "neutral" again.

Yeahm this would be cool. Get rid of demeanor and change it to "Reputation", your relationship with other empires would depend on your reputation. Then you could have tolerance ranges and such...several empires with reputations as bullies could join together, etc...

These are all good ideas. The atrocities your empire commit do they effect your populations happiness and ,as such ,production?

I'd say it depends on whether you used an atrocities file or the reputation system. With the atrocicites file, no the population wouldn't be affected unless your evil deeds were uncovered by a special intelligence op by an opposing empire. With the reputation system I'd say it would have to depend on your happiness type, ie...bloodthirsty pops would be less enraged by heinous acts than a peaceful or neutral happiness type.
