A few fusion bombs per facility would do the trick.. build them into the facility, then when invasion appears likely to succeed, set them off... no need for them to go off at the same time, just as long as they get triggered in time.

Or maybe base it on the population type: peaceful/bloodthirsty/whatever. If a peaceful race puts bombs on its planet, there's a negative happiness modifier, but a bloodthirsty one gets happier. It would certainly go a ways to differentiating between the races!

You could also decrease happiness after each battle won if you have such a self destruct facility.
After each battle, the people would realize that they are not important to you and you are ready to kill them all if it keeps your technologies from falling into enemy hands.
