If you start a new game and obsolete your designs on the first turn, they will likely be deleted before you know it.

In fact, from an experimental game, at the end of every year, all unnessesary designs are deleted at once.

To flush your empire's designs, play the first 10 turns of a game with the old/future designs obsoleted.
