I do not believe you can load up the last 1 M. What you could do is abandon the planet and leave the facilities intact, then recolonize it. Or, drop whatever pop you are replacing it with first, then space the unwanted pop.

You could go into the settings.txt file and set teh abandon planet population limit high enough to be able to abodon fully populated planets.
