One thing that could be done is to downscale all ships and components by 10, thus leading to ship hulls contributing only 1/10th as much to score. You can also use scale mounts on the colony module and starliner comps to make the colony ships and transports smaller.

There really isn't anything you can do to mod how score is calculated though, sadly.

I think I would have to say that the AI selling its only planet is a bug though. Too late to fix it in se4, but maybe one of the beta testers should see if SE5 does this and make sure its gets fixed for the new game.
