Well, nevermind that, looks like whatever strategy you set up it'll be overruled for some reason. I gave two ships with weapons and two without the exact same strategy, i.e. no retreat. The ships with weapons went straight ahead, the weaponless retreated at once.

There's another setting that determines if weaponless ships retreat, Raapys. You have to alter that as well. Its set in the strategies themselves, near the top.

Yeah, I tried that. I actually put all the TRUE/FALSE toggles to FALSE. Doesn't make any difference at all O_O

I think the setting you are refering to is the Retreat When All Weapons Damaged thing, but it only seem to matter if the ships had weapons in the first place.
