I had the same problem, luckily the affliction free tartarian titan was first on the list.
And it wasn't due to a large amount of units in the province, I had a few tartarians and maybe 10 longdeads.

I am positive that I have had this problem at least three times in the game I
just finished. I tried twice to GoR two lightning cyclops in one turn, and got
only one commander. The gems were spent, but the second cyclops stayed a troop.
Another time, I tried to GoR a healthy lightning cyclops, and GoR'd the
feebleminded one instead.
Afterwards I just stopped trying to Gor more than one per turn... and once I got
my summoning to six-seven tartarians per turn, I stopped bothing to GoR, either.
By the way, that province was shock full of all kinds of troops... only the
Tartarians must have been more than 50.

I just tested it. First recruited three units of the same type, and tried to
GoR them, but the list displayed only one. Then I recruited a mix of units,
and once I had three of a type appear in the list, I cast three GoRs with
three different mages.
The result? No, not three commanders. Not one either. Two. *shrug*

I have succesfully GoR'd three to four units in same province. The only time I had problems was when I tried to GoR two similar units. At least I can GoR a titan and a cyclops but not two identical titans (afflictions don't count as non-identical) because I think that both spells targeted the first and the same titan. Otherwise, no problems, never.
Or is there some sort of failing probability and i just get loved (hmm?) by Lady Luck?

I don't have a good test game around now, but it looks to me like it groups all units of the same type that are adjacent in the army setup list? (Which is by id num, i assume)
So if you have two Tartarians monstras next to each other only one will be shown and the first GoR'd. If there's something else between them you'll see both and can select either?
Haven't experimented enough to be at all sure of that.

From what I have seen units with identical properties are filtered out, eg two titans that have no afflictions would show as one titan, however if one of them had lost an arm or had the old age property then there would be two titans in the list.
