I assume you own the Enhanced version

Add your OOB to the main Game Data/OOBs folder

Open up Scenhack and press Alt-T. That will do an automatic check of all scenarios and generate a report. Ignore the reports of "errors" for 6, 24 and 31 ( they are scenario designer mods ) Any conflicts in scenarios with your OOB will show up with that and it takes a couple of minutes. The only other conflict you'd need to check is the 5th marines campaign and how to extract the scenarios with CampaignHack and check them with scenhack is explained in that utility.

*Most* obvious problems can be caught that way (but not all.. )

Yeah I've done the scenario extract, and replace, thing a few times. Still working on my mini-campaign too, time consumeing as heck but I think (hope?) I've come up with a few twists that'll make it interesting.
