Gila,
You don't have to wait before installing the CD, btw - when it asks you to specify the Directory where you wish it to Install, simply amend the pathway slightly: e.g. spww2CD or spww2A or spww2PBEM. You can then start your new games/PBEM campaigns straight away, and continue the PBEMs already in play with your original install.

You might be able to install the CD in a "new directory" and then 'Move' the folders to the new directory?  This should only change the FAT location of those files. Which brings me to another question.
 What is the security based on, file location, file dates, size, or modification?
 Would disk defragging cause any problems for the security?
 Would over-writing the files cause a security problem even if the OOB files were unchanged as original?
I ask, because I'd like to know. It seems like a lot of work to have to play between two installs and then remember which install is for which game!

1) Don't install or change anything to do with your installation if you do not want your secure PBEM games trashed. Finish (or abandon) your in-progress PBEM games first.
2) Alternately - install to a completely new folder, and patch up while playing your PBEM games in the old install. IF you know exactly what you are doing and you need the new version in the meantime.
3) Security details are not end-user information, ever. Not open for discussion.
